I have seen this in Russian records, where it is
presumed that there was no civil marriage. If
the parents did not (perhaps could not, depending on
variations in the laws restricting the Jews) marry
civilly but had a religious marriage. The children of
such a marriage were considered illigitimate by the
civil authority, although not by the Jews, so they used
the mother's maiden name in later records as
the child's surname..

It is also possible that the married couple used the
wife's family name, I have heard that this was sometimes
done. Perhaps the wife's parents were important in
the community and the husband 'married into' the
famous family.

Of course it is also possible that there was some
mixup and the record was wrong,
